Yes. Spinning down usb disk can be hard. But there are disks that can be configured to spin down after f.ex. 15 minutes idleness. F.ex. Maxtor OneTouch 4 disks.

hdparm may be able to spin it down.

you can use usbmount or ivman for automounting.
